I don't know how the Classics Manager works because I've never used it, but I recommend (after you figure out / recover your saves) updating to Rebug 4.81.2 REX so you can just mount and launch PS2 ISOs like PS3 games, and it will save to one place. You can check if your saves are in there using the "PS2 Save management" page in the sidebar wiki on this subreddit.
